Okay so I've been playing this for 2 days straight now and this is looking like it might be a concern soon, noob question I know but Ornstein and Smough, I get the loot of the one I killed last right?

Yes, although Ornstein can still drop his ring if you kill him first.

In Firelink leading up to the first sewer entrance where that lone rat is, you can jump to the area underneath it. Later on in the game (after blight town) The merchant should be under there.
